Here are some new scans of Famitsu's Final Fantasy VII 15th Anniversary Review and Development Discussion with Tetsuya Nomura, Yoshinori Kitase and Kazushige Nojima, also revealed some unused scenes during production. Kitase said that the decision to make the game in 3D was because it allows characters to be more expressive. Hironobu Sakuguchi decided to use normal scale characters in the battle mode, instead of super deformed models, because he thinks super deformed characters give better expression during cutscenes. Sakuguchi also came up with the Materia system in the game. Nomura designed the Limit Breaks system.
In the pre-production version, Tifa wasn't added to the game until later; and Aerith & Sephiroth were originally brother and sister. Later in development Sephiroth was changed to be Aerith's first love, and in the final product Zack became Aerith's first love. Nomura came up with the idea to have either Aerith or Tifa dies in the story. As for Cloud, his hair style was originally slicked back to reduce polygon counts, Aerith's dress was also designed with that in mind. When Nojima took over the scenario design, Kitase told him to create a mysterious story, which you can find in the FFVII story.
